Uninstall Automagic, and reinstall from playstore. That folder should be intact, so at the first opening, Automagic should have prompted that it restore all the flow and widget.

I know this is not the solution, but can you try to change your display density (or size) to smaller than current one? It is at the Settings - Display - Display Size (CMIIW). Maybe the UI sometimes not fit enough there and the search icon disappear.

Can you try to use default theme? Unfortunately, it's not because of the theme... I use both the app standard theme and MIUI stock one.
