I was thinking of another idea, setting the "Main data directory" to a location in internal memory (I am rooted). The file picker doesn't navigate to folders under /data so I don't know if that would work...

This will probably not work since this part of Automagic can not use root to write files. I have planned to add an option to store the flows only on internal memory. This has the disadvantage that uninstalling/reinstalling the app will also delete the flows which can be quite surprising.

That would be a great option (especially for root users who use a backup utility such as Titanium). It would make it much easier (and way less confusing) to do that instead of the alternatives above.

May I offer a suggestion for our consideration. What about having an option to store the flows on internal memory, but having a backup (either manual or periodic/automatic) to external memory. Then, after uninstall/reinstall the user could restore the flows from external memory.

Backup is one of the things I recommend to do using a flow like the Weekly Flow/Widget Backup available in the catalog. I even recommend to store the files on Google Drive or Dropbox in case the device is lost.
I'll certainly add a hint to such a flow when I implement the option to store data on internal storage only.
